When the Wasatch separation rule is active, it acts as part of the Color Management (Conversion) step, as an extra step which immediately follows processing by ICC profiles.

The colors output by the device output profile are processed through the transformations implemented in the separation rule.
When making ICC profiles, the procedure is to set up the calibration curves first, then to set up the separation rule, and finally to make an ICC profile of the 'virtual machine' that is created by the combination of calibration curves and separation rules.
Regardless of the inks used by the physical device, what the ICC profiling software "sees" is a virtual RGB or CMYK printer.
